The Pokemon designs won't be completed for several months after the film is shot. Literally from maybe late April to early May, depending on the production schedule, to a month before release, will be time to finalize the designs of 3D computer-rendered characters who could be replaced on a whim.
Special effects are regularly not completed until just before a film is released. I think TFA was still working on shit a week before.
