I just had shiny regirock flee in ultra space. I'm so fucking demotivated to start resetting for another. Does anyone know the mechanism that caused the flee, so I can avoid it again? Googling is proving completely useless.

I did not. I threw an ultra ball then got up to refill my water, and the battle was over, with some message about "seems to disappear"

How long was the battle? Did you drain Regirock's PP? If you did, it would have used Struggle, knocked itself out, and the battle would have ended. Otherwise, I don't know how that would have happened.

Something like a legendary presence in the area disappearing? I remember that showing up after all the legendaries in that color wormhole being cleared out.

Protip: get a harvest exeggutor or trevenant with trick, skill swap, and a leppa berry to prevent this from ever happening again.

All you need to do is give the leppa berry to it and skillswap harvest to it then you are free to do whatever you want from now on. I would also recommend a rotom catch power.

Stop lying. Wormhole legendary fleeing on its own is impossible. The also way that is possible is if the legendary Pokémon trigger Golisipod/Wimpod's ability.
