This solves the conflict then, if all protags complete the dex there must be multiple of each legendary, meaning there are multiple Kyurem, so BW1 protag can catch and Team Plasma can also catch.

I think the only truly unique legendaries are
Mewtwo
Arceus
The tao trio
And Genesect

Arceus being God and the rest having unique births lore wise.
You might be able to put in The weather trio and Deoxys but that would require more info than we have.
