each town has a gym you must beat, there is also an optional building full of trainers similar to battle tower in crystal, but similar levels to the gym, once you beat this you have 100 points. you can use these points to unlock your previous pokemon 1 point is 1 level so you could have 1 level 100 back , 2 level 50, 10 level 10 etc.
you can only do each "tower" once.
each storyline follows the generic gyms/legendary trio/ cover legendary/ elite four
once you beat the elite four all your previous pokemon are then unlocked. there is then another optional elite four all level 100. once you beat this you have the chance to go into a cave with the option of 1 legendary you don't have (such as event mew/celebi etc) this can only be done twice (for both starters for those who have all legendaries)
in every game every pokemon is obtainable however legendaries from past games are via new elite four and certain wild pokemon are only after all the gyms when old regions become unlocked. gyms there are open for new players, or all level 100 for those who have beaten them in past games.
as technology improved form gameboy colour online battling/trading would have been incorporated, but only after the first gym.
wild pokemon focus on new and popular pokemon, older pokemon are uncommon in new areas, however game completion allows you to travel back to previous regions and play aspects of that storyline. you will receive a starter and can do the gyms and trade with in game characters.
