One really existed in the game-world and then it is brought back to life, the second is making a pokémon basing on an exstinct animal in our world but it weren't been exstinct in the game-world. You could have a point if you say "well so every grass type starter should be ghost type" because as i remember every grass starter is based on exstinct animals.
I think that there are more ispirations behind the ghost type on decidueye, one could be how an owl is seen by some culture.
