Why would Red use his super rare legendary mons? Shouldn't he be prepared for a fairer fight? They're clearly gone in GSC, so the intention was that he caught them. Obviously he wouldn't want to use them.

Because the legends are technically not part of the canon Pokédex. We encounter them because it's a game, but in that universe they're unconfirmed to exist

What? When was this said?

Anyway, We will never know the extent of pokemon each protagonist canonly has except for gen 5,6 and 7 protagonists having a legendary pokemon. You can't avoid catching Reshirm, Zekrom,Xerneas,Ylvetle, Solgaleo and Lunana, you can't move on unless they're apart of your team.

It just wouldn't make sense to have multiple Mewtwos being Mew (who also exists multiple times) clones. There would be so much wrong with this.

What about Arceus, Dialga, Palkia?

Headcanon. In the anime there are explicitly multiples of most legendaries, while in the games it depends. Lati@s and Cosmog line are confirmed to have multiples across all canons, while stuff like the Regis and basically everything else used in battle facilities are implied. Some Mythicals like Diancie, Volcanion, etc. are stated ingame to have multiples, but obviously shit like Kyogre and Groudon would only have one per universe (now that multiverse shit is canon).

Dialga, Palkia, and Giratina are a weird case; HGSS shows that Arceus CAN create more of them, but the degree to which the Sinjoh Ruins event is canon is debatable, given that it's an event.

Wasn't Mew implied to be a rare species of Pokémon, and not an individual? In the anime I remember they found a Mew fossil, but there was still a Mew living around in the present day... and in the games I remember the dex referring to it as "A Mew," and not a singular entity. Hell, Mewtwo in the games started off as a Mew embryo they fucked around with and experimented on.

Would make sense that there would be more around; being a common ancestor that can apparently give both and reproduce, wouldn't make sense for just one to be out there.

Yeah. Keldeo is explicitly stated to have parents, Diancie are just a rare version of Carbink, and there's really not much separating Manaphy, Shaymin, Volcanion, Marshadow, or Zeraora from being regular mons.
