Actually, I just had a good idea. Basically, it would turn out that the seemingly pointless questions you get asked during the story are actually an extended personality quiz, and the partner is chosen based on your answers.
I don't really see this happening in an official game, but at least we might have fangames or hacks. Hey, remember the /pmdg/ fangame?
Also, I recently saw someone making a Red Rescue Team hack. It didn't really seem like anything special, but I'm glad there's some interest in it.
