It's never stated that Reshiram stands for the absolute truth, just what their hero categorizes as the truth. If Reshiram's hero is absolutely sure that their viewpoint is the real one then it'll accept them.
Simirally, Zekrom deeming the player as its hero would fit in this scenario. Since to keep people and pokemon united at the point where Zekrom manifests seems like an ideal world that's hard to obtain, since Team Plasma is in full force and N wiped the floor with the Pokemon League.
