What can we replace natures with, that keeps the idea of not all pokémon of the same species being exact clones of each other?

Keep Natures. Add one more line of descriptive text under their "alert to sounds" "Proud of its power", etc. thats randomized and has nothing to do with the stats at all and is just there for flavor.

perhaps a little more unique than the individual level thing you're talking about, but i'd love something maybe divergence. so alolan forms prove that pokemon evolve like real animals, they adapt and change and speciate. those differences have to start somewhere, so i think it would be cool if there was an extremely rare chance, like shinies, to get a pokemon with a random unusual type. like a 1/1000 chance to encounter an abra that is part electric or ghost, with a few new stab moves inserted into its movepool at random.

I have an idea
When you start a new game you can select nature for your trainer.
Add NPC that can change pokémons nature to same as your own

That... would actually be pretty interesting? It could be random element in the wild, but extremely rarely inherited from a parent through breeding.

the pokemon should have different sizes, like pumpkaboo. and some should have slightly different patterns like spinda. I think this would make the games so much more immersive

Give natures subtle aesthetic differences and possibly even corresponding battle animations.
For example a Scrappy Charmander has a scar near its eye, and a Lax Hitmonlee has a slower movement and sleepy eyes.
Not sure this would be feasible for all mons but they could at least do it for the gen 1 mons for this supposed Kanto remake.
