The only way I could see them doing it is if they had some big area that was easy to get lost in, have everything in the code set up for an in-game event, and then put out a patch to add the pokemon into the game after all of the datamining was mostly done.

That would make it a much bigger and harder to find secret. For an added bonus, make it so depending on your trainer ID, you trigger the subquest to go there and find it in different ways, like finding a key under a truck or whatever.

This, it's not really a change on GF's part, it's how you perceive things. Even back in the days of Gen 1 they weren't subtle about Mew. If anything they were even less subtle than they are now, you just got it in a trade at a real-life event. For the children of today I'm sure getting a Pokemon over the internet is pretty magical. If you're old enough to perceive Pokemon as data instead of creatures then the end result is pretty obvious.

It's still possible to hide it, to some extent, if they break files up, purposely misname things and place things in spots they shouldn't be in to confuse people, but it's probably not worth the hassle.

This. While hacking and datamining is really advanced today, so are the methods to slow it down. You can always do silent updates over the internet, download and run encrypted binaries from memory, and other kinds of obfuscation to confuse anyone trying to look into it.

Granted, once it's out on the internet, it's game over pretty quickly.

Yeah, there's only so much you can do, but the important thing is to make it seem like some dumb rumor that can't be real. It's going to take quite a few people going to this area after finding some key in a random place and hunting down a legendary that isn't supposed to exist before people start believing, and what adds to the mystery is tying it to trainer ID, so anyone trying to duplicate the method might just call bullshit if their key is hidden somewhere else.

The only thing that's changed between then and now is that you grew up, and the magic surrounding Mythicals is replaced with the cold facts.

They could always become smart and have proper error handling for if a patch/dlc is removed so a Pokemon, new moves, new abilities, etc aren't deleted or turn into a glitchy mess, then hide the myths by literally waiting til the announcement to patch them into the games
