Change the exp share back to how it was in gens 2-5 until post game;
Get rid of the traveling companions except the rival, and flesh him/her out a bit more
Include the DexNav
Redo team Flare entirely or remove them (seriously they are the worst evil org by far)
Have the E4 have more than 4 Pokemon

I might be missing some obvious stuff but it's been a while

I'd also wish megas were never a thing but that's maybe asking too much

I would also add an option to play in 2D, similar to what DQXI 3DS is doing
I'd get rid of the professor handing you a Kanto starter for no reason and actually put it behind some kind of accomplishment, like completing the Kalos regional dex

good, good... although asking for a 2D option might be a bit too much.
throw in some post game like frontier or something similar to pokeathlon or pokestar studios and you have a complete pokemon game

Adding to this, Gym Leaders now have at least a little bit of story involvement like Gen V.
Clemont could be fought the first time you're in Lumiose in a double battle with Bonnie (focusing on Pokémon with Plus and Minus), mostly because you just got a second starter and it makes sense to encourage you to have them battle together right away.
The Gym order would then be Viola, Clemont and Bonnie together, Valerie, Olympia, Wulfric, Ramos, Korrina, Grant - as mentioned, one or two could be replaced for the sake of changing things up from XY.

You first meet her trying to capture an Abomasnow with Abomasite. The next time you meet her, she's made out to be the most important of the Scientist girls (she has the key) and she specifically talks about your Mega Ring and Lysandre's. Her ace Pokémon HAS a Mega Evolution. It's so pointless that despite all of this, she doesn't use a Mega at any point in the game.
