Wally doesn't die in ORAS and neither do Archie and Maxie. The point is that the rainbow rocket bosses all came from different universes where they're successful (Wally did not come from a different universe) and Pokemon generations kind of implies that in any timeline with mega evolution, harnessing the powers of groudon or kyogre would result in their downfall, hence why they have their non-mega appearance.
