Keep things as simple as possible, using actual GS to fill in the blanks.

In an ideal world, keep all the actual Johto mons that aren’t present in the beta, as well as all brand new mons. And, just because I think it would be awesome, throw in some Gen 1 beta Pokemon. I know having Sharpoon and Anchorage might be a little redundant, but having all of them would be great.

The beta mons and the Japan map, bring in the GSC gyms and keep the beta E4. Maybe add in the beta Gen 1 mons to, but that's a me thing.

That would be a stupid thing for a ROMhacker to do. What's much more likely to happen will be people will port everything from the beta to the final game using the Crystal disassembly.
