Rayquaza had already made a choice of going with Ruby and Sapphire but even then, Zinnia worked really hard to free it from Devon, recover the Mega Stones and keep it safe and she was rewarded for those efforts with an hyper beam in the face.
Without context and if you think the characters and stories are the same as in the game it's misleading, but honestly Spe wrote Zinnia and the Delta episode much better than the shit show that was the games.
