We're talking Pokémon which could withstand human attacks and weapons while also being able to withstand counter Pokémon.

What sort of situation would a Pokémon need in order to start it?

I was almost going to have that as the OP image.

Just place Magcargo on a volcanic island (which most of them are found on anyway) and whoops now all the near by volcaons are erupting at the same time.

Depends Each legendary counter part could counter the other one. If Kyogre wanted to pull that flood shit then the other two would slap its shit up.

However something like Deoxys has tried and if not for Mega Ray, would of most likely rendered half of the planet uninhabitable.

If its a force of nature, it can be cancled out by another pokémon with related abillites, Some pokemon trying to make the world too hot? just fucking throw Regice into the ocean.

Pokémon which stay selfcontained like Guzzlord could end up doing much more damage since it just consumes shit and once that object is consumed, its gone for good..

Ultra Beasts are pretty much planet busters. Aside for like Buzzswole and Cockroach lady, each of them can do mass damage to a human infrastructure.

Any pokémon which can also destroy limited sources of power are also considered dangerous, so ore eating pokemon.

Xerneas and Yveltal's energy alone is enough to blow the world up and Zygarde is supposed to be stronger (he's also the one manipulated to destroy the world in the versions he appears in the story, anime, manga, etc) and that's without its perfect form.

If you mean walking extinction events, as in things that doom the human race, then probably the more ridiculous ones like the weather trio, creation trio, and Magcargo. Maybe Necrozma. I don't know if the yin-yang trio count though, the dex says they can scorch/raze the world but I'm not sure if that's an exaggeration or not since they're not seen as ominous.

That's actually wrong and at most is ambiguous. The ultimate weapon kills off a bunch of Pokemon and ends a war, but it definitely is nowhere near close enough to end the world. Neither Xerneas nor Yveltal can do that either. Xerneas gives life so it can't kill off everything by default and Yveltal's abilities are constrained by both range and time.

Mewtwo is definitely a life-wiper. Hell, that was the plot of the first movie.
Primal Groudon is also capable of ending all life on Earth, given what Desolate Land does to water.
As for "normal" Pokemon, Tyranitar should be able to bring about an apocalypse, too, though it'd take a while. Based on the Pokedex, one hand has more destructive power than a nuclear bomb and its body is totally impervious to damage. Only way to stop Pokedex Tyranitar would be some kind of psychological or spiritual attack, but it's also a Dark-type so it's immune to Psychic and resistant to Ghost. If it picks up a few Speed boosts there's not much that could actually down it before it brought its overwhelming power to bear.
