While yes, being overwhelmed can mean something other than being thrown into a complex situation, let's also look at the context in that Twitter post.

Being overwhelmed by the new content starting as early as Gen 2. We can tell that the context of being overwhelmed in this situation is NOT being upset or joyed. He doesn't mention that he was upset about Jhoto and its new Pokemon, nor was Jhoto the only region in the game, and he also dropped the series, so him being overwhelmed with joy isn't an option. He is also does not comment on being angry, so overwhelmingly angry isn't an option.
What's left possibly is the feeling of confusion. I do remember seeing his other tweets saying it's good that LGPE are simpler, so we can assume that he is overwhelmed by its complexity (although I may be remembering wrong, even if it is such the case, it's clearly being overwhelmed by Pokemon's complexity in context).
