It'd just essentially be a transporter type deal. Every time you've put them in the PC, you've technically killed them and broken them down into data.
This would also be why, for example, Pokérus status doesn't change while in there. It's just genetic data as part of your Pokémon which is now a data file on the PC which you can later reconstruct.
This is also the reason you should be able to swap balls around in the PC. Ball data would obviously be stored in a specific location in the file, just like it is in the Pokémon file as it relates to real life. You should easily be able to have the PC swap that bit of the file for another Poké Ball's file.
