Kyogre used to be the absolute full-stop gold standard of Ubers, Tyranitar was the best Pokemon in OU at the end of both Gen III and Gen IV, and we all know what happened in Gen V. Honestly it's amazing that they didn't change how infinite weather worked sooner, I suspect they just didn't want to make Groudon and Kyogre any less powerful and only changed it in Gen VI because they were going to supercharge the two with their Primals and could thus let the base forms lapse.
