LGPE is just another universe; it takes place at the same time as Yellow and Gen I, but Red & Blue were replaced with the new character & Trace.

This includes every single game pre-Gen V, and they are all separate universes. The paired versions each have version differences including different Pokemon and characters.
This is how it goes:
- Red, Green, Blue, and Yellow are separate canons.
- Gold, Silver, and Crystal are separate canons, but all of them are derived from a Yellow canon since Red's team is based on Yellow.
- Ruby, Sapphire, and Emerald are separate canons.
- Diamond, Pearl, and Platinum are separate canons.
- BW are separate canons, but they both emerged from a Platinum canon. (Cynthia said you resemble the person who caught Giratina.)
- Black 2 and White 2 are separate canons, with Black 2 derived from Black, and White 2 from White.
- FRLG and HGSS are separate canons. HGSS are both derived from Yellow universe.
