Anime seems to imply that trained Pokemon don't really listen to others. They kind of make it a big deal whenever someone uses a pokemon they don't own and the trainer has to flat out get consent for the pokemon to listen.

Because they do it in the dumbest ways possible
I'm pretty sure no one would have a problem with them catching dozens of Pokemon if they used pokeballs instead of nets.

Pretty sure the idea is to take rare or powerful pokemon, and considering that's what trainers tend to look for as well, why not let them do the hard work for you?
Generally pokemon in their pokeballs cause next to no trouble and taking pokeballs is pretty easy, considering Jessie and James managed to come pretty far with just a Koffing and an Ekans.
