You pointing out that remakes "change and adapt the story to new mechanics" or that "stories are a little bit different depending on the version" supports this notion.
Basically, Pokemon series is being retconned with every new game and trying to explain it with "multiple universes" is just stupid.
Imagine trying to explain why Ash is 10 years old all the time. There is no logical reason so don't think about it.

And honesty... Delta Episode felt like a badly written fanfic. But that's my opinion.
