Throughout most of the manga arcs, it's been the protag is named after one version, and the rival named after the other.
Red is the protag, Green is the rival, named after the jap release of Red and Green.
Gold is the protag of the next chapter, with the rival being named Silver.
It starts to get blurred a bit with Ruby and Sapphire, as they're both game protags, but at the same time they also double as the rival characters for those games.
The next chapter goes back to this formula with Diamond and Pearl being MC and rival respectively, and it basically ends there.
It wasn't until the Black and White arcs that the boy and girl protags taking the version names became standard.
Blue, Kris, and Platina(Dawn) were all named after the extra versions of their gens.
