Start a cult around how pokeballs and capture stylers are cruel forms of mind control, forcing Pokemon to be unnaturally subservient and pliant. Team members find or make situations where pokemon are out of their balls and break the pokeballs with tools or pokemon moves. Very important: nobody in the organization may use pokeballs, NO EXCEPTIONS.
The underlying motivation is revenge on Silph or some other ball-making company, but the goal is power for the purpose of outlawing pokeballs and capture stylers, not to make a better pokeball or separate pokemon from humans.
In-game, team members wouldn't have the pokeball throwing/bursting/recalling animations, pokemon would just move into place from offscreen. Double and Triple battles would be more common, even against single team members.
