shadow pokemon are a gameplay mechanic that acts as a stand-in for full snagging freedom, they're not supposed to permanently fuck up the pokemon until the end of time.
the only thing that needs to be done to "fix" shadow pokemon is to return to colosseum style snags (immediately adding pokemon to your party during battle) and aim to have shadow pokemon be consistently powerful and immediately worth using, even without purification.
if you ask me one way to handle that would probably be to make them above the level of whatever their trainer is using (in the actual games shadow pokemon start to fall off comparatively by midgame onward) and have maxed EVs in all six stats before they're purified, just so they have an edge in usability until they're more thoroughly outleveled. the problem with the purify chamber was that the creators of XD were basically admitting that Shadow Pokemon kinda suck and you're better off immediately purifying them before using them than actually traditionally purifying them by using them in battle. the solution, then, is to make them objectively worthwhile to use in battle until the inability to level up renders that Shadow advantage moot, after which your accrued experience from using them before purification gets them back in the game. go ahead and put a multiplier on exp gains while shadow, too.
