It'd be incredibly fun to be a Looker agent, busting crime cells and moving up in the agency, but it'd be even more fun to be an undercover agent who runs ops for the villains but subtly sabotages them and frames other bad guys so you can move up in the organization and gain vital information, or vice versa.
I think that'd be a huge appeal of an open-world game, where as you wander around and make certain choices or advances you'd start seeing events on the map where you can commit heists or bust a crime ring dependent on your alignment, and as you complete more and more events you unlock main story progress events to point you towards your next gym/badge/whatever or special events that you can trigger by fulfilling certain criteria to spawn legendary/rare pokemon.
It'd be so easy to transpose the pokemon formula to an open-world format while still keeping a narrative going that's plenty strong for the franchise while giving the players an entirely new experience.
