Not really, Kyogre is kind of the 5th most popular legendary mascot while Groudon is well below that, below Lugia even according to Japan.

It's Pokemon, a lot of Pokemon physically don't make sense, and too be honest, Groudon seems the most reasonable for legendary designs physically making sense imo.

Eh, Groudon is not really that heavy, its only 2,094 lbs, that's quite light even for what it's supposed to represent. An elephant weighs like 6 times more. I can kind of agree with the skeletal structure, but then again, we have legends with thick af wings being able to fly by flapping them extremely slowly.

Where? I understand that Kyogre was the second king of Ubers and held that title longer than any other Pokemon, but outside of competitive everyone I knew and their little brother wanted the giant red T-rex-but-with-huge-heavy-forelimbs looking motherfucker more than the big dumb fish.
The only way OP's assertion that Groudon has no fans is anywhere close to true is if you're only talking about post-ORAS when everyone jumped ship to Primal Groudon instead.
