It poisoned the aura of discovery, of saying "hey, these are some interesting creatures we're finding and we have no idea what the heck they are, go out and get info for us," by saying "actually they were totally here the whole time and created the universe and we also worship them now and by now i mean we always have."
It even spills over into most fangames. How many fangames have a main story revolving around legendaries? Heck, Insurgence is literally "Yeah, all us Evil Teams got our hands on gods all at once, what now?" and I'm scared to think GF actually might try that sort of thing outside of the Hoopa movie one day.
You sought out legendary Pokemon before. You had to do some crazy stuff to find them, do optional areas and dungeons that you just plain wouldn't have done otherwise, and you could just skip them if you wanted.

Actually, if you really want to count it, Crystal version started this whole mess - Kris was definitely Suicune's chosen one, but that entire plot went literally nowhere, and had nothing to do with the evil teams or main plot of the game, it felt more like "Yeah, I want to face you in ritual combat and maybe train under you" kind of like Tapu Koko did later.
