So i'm thinking about making a rom hack of Emerald.
I want to use legendaries ass a plot point, but not have everything revolve around them. Are there any examples I can look to?
Also accepting any fan game advice. I've never actually made one before.

Well if you want them as a plot point, but not a plot focus, then they should have a passive role.
Maybe it takes place after Emerald. Groudon, Kyogre, and Rayquaza are still awake, but are no longer fighting. They've settled in their own territories, but their presence causes major changes to the weather. People and pokemon now have to adapt to these new harsh climate.
This can be used just as a way to change routes and encounters, or you could make it so you have to battle each one to gain access to their territory and progress.

XY is the closest of the official games. You have the legendaries star in the climax, but the game definitely doesn't focus on them at all.
