Does Pokemon have a plot?

And if so, what is that plot? If it varies by game, then I want to know how it varies by game.

I don't believe there is a plot for one reason: your character has no motivation of their own. The goal of the game is stated as a suggestion, you aren't explicitly told to do it.

The plot of RBY is the most 'complete' one. Red/Leaf's goal is to catch em' all. Becoming champ was just part of the ride.
The plot in following games is more self-defined. The events all happen as shown, but how they're interpreted is up to the player.

Odd that the games would make the credits roll on just becoming champion then. Anyway, this would make the most effective climax be facing Giovanni, since TR would be the only ones directly standing in the way of acquiring all pokemon, since they are attempting to do such themselves.

The plot diagram scheme has been used in the games since Gen III, with a final battle against Team Leader and a box legend battle(or the other side around) serving as a climax.

Well, the villains in each gen has been a point of contention. It's been established that TR is directly related to your task there. For Team Magma and Aqua, and all subsequent Teams, you're only fighting them because they're in your way. (until they try to destroy the world anyway) They have nothing to do with what the game is otherwise making you do. For the context of the tao dragons and Xerneas/Yveltal specifically, in both cases, they're only relevant to the villain plot in itself, but have nothing to do with what you're otherwise doing. For the sake of argument, it is possible the villains exist under a technicality, but they always resolve before the game ends save for Plasma in B/W.
