We were afraid of people manipulating the code (hacking) and catching Lusamine. We decided to make UBs catchable Pokemon as well for similar reasons.

They were more concerned with having to bump up the age rating and thus losing out on a huge chunk of sales due to concerned parents.
The "what the fuck you're fighting a woman" probably came into retrospect later by TPCi.

Yes, but that was a cinematic sequence and Nebby obviously wasn't going to seriously injure her.
Actually battling Lusamine meant you'd get to whip out all kinds of attacks on her, including physical assault.
