He wasn't using Shadow Ball. He and Mew were using Aura Sphere, it's made much more explicit in the more recent Mewtwo appearances in the anime. Not a coincidence that they're two of the only Pokémon that can learn that move. In fact they're the only Pokémon prior to Lucario in the National Dex to have Aura Sphere retroactively added onto their movesets.

He was using Shadow Ball. Though it hadn't appeared in the games yet, the movie was promoting Gen 2 (Donphan, Snubbull, Togepi, and Marill), showcasing stuff that was planned to come in the new games. Aura Sphere wasn't even a thought yet.

Umm, sweetie, the only Dragon-typoe move in Gen 1 was Dragon Rage (which does set damage), and even if that weren't the case, Gyarados is Water/Flying and Charizard is Fire/Flying. Megas weren't a thing yet, so neither had Dragon typing.
