They revived Groudon using Jirachi, who came from space. Being from space, the same virus that developed into Deoxys laid dormant inside Jirachi. It then combined with Groudon's DNA , hence the shapeshifting tentacles and often being called Virus Groudon

Like how they found a fossil of Mew to make Mewtwo but then a very alive Mew fights Mewtwo in the first movie

Yeah that's the issue.

Fossil revival in Pokemon isn't cloning, it's straight up reviving the dead Pokemon.

You can't revive something that isn't dead.

That can't possibly be true simply because most of the fossils are not the complete Pokemon. Actually i don't think any fossils other than Kabuto and Omanyte could possibly be the complete body, meaning they have to either be cloned or regrown from that body part which would mean the same could theoretically be done with any body piece.
