With these hacks, you can't rely on type matchups to carry you through the game. You need a strategy and your team needs to support that strategy, you need a core, especially on Challenge Mode, which you are evidently playing because her Koffing doesn't carry Flamethrower in Normal Mode. I recommend following my advice and dropping the difficulty down, you are not fit for BB2 Challenge Mode if you are approaching it with this mindset.
If you still want to continue CM, aside from knowing Roxie is one of the easier fights and that if she is giving you trouble Burgh will likely wall you to the point you will want to quit entirely, then here's the ticket for early game BB2: Riolu.
Riolu can carry you through the first 2 gyms, and Lucario can even become a win condition for Burgh provided the proper support.
Not only is Lucario (if you are willing to evolve him at this point, Soothe Bell is available in the Ranch) immune to Poison, but he has a setup move in the form of Bulk Up, the TM you got from the first gym. Not only that, he resists her Golbat's Air Slash and her Whirlipede's Rollout. The only two Pokemon in her party with special attacks that can threaten your Lucario are Golbat and Koffing.
For setting up Lucario, you can either use something like a Noctowl to put a Pokemon to sleep, or a Pidgeotto to trap a physical Pokemon by using Feather Dance a lot. Remember, the AI rarely if ever switches, so stat reducing moves are amazing.
Actually Pidgeotto + Lucario setup is how I got over Burgh too, just need to get Whirlwind to trap the right Pokemon (Excavalier, in his case, it doesn't have U-Turn and it can't threaten Pidgeotto at all).
A Magnemite in Virbank can also REALLY help with Roxie.
Some other useful early Pokemon include Houndour (Houndoom has Intimidate and Roar) and Ralts.
This isn't your standard Pokemon game. Drop the difficulty or start coming up with a plan.
