Putting her in a new setting that she could be custom fit for would certainly help. But its more about the execution than the specific players; the story is about her, but it can't be because its about the player. So we get a character that knows everything and does everything, but has to ruin her mystique by treating the player like a peer at first sight, reducing the "story" to a whild goose chase and demanding she eventually be undermined simply to give the player something to do.
She would have been much better as a low-key superboss in the Red/Emerald-Steven sort of way, getting to lore-drop and act crazy without hurting anything. You could have her wander between, say, Mt. Pyre, Meteor Falls, and Sky Pillar if you wanted. Let her teach your Rayquazas Dragon Ascent in place of her grandmother. (More I talk about this the better it sounds!)

It just leaves us with the rock and hard place of either ORAS's not actually happening to maintain the old order, or all future references and cameos having no basis in anything and thus fall flat. But I guess Sun and Moon already saw to the latter.
