You'd think the Nips would've gotten over it by now, or at least realized that it was Pikachu that caused the flashing lights. But nope, not even its evolutions have shown up in the anime to my knowledge.

The actual answer is Jynx, being the only Pokemon who was inherently controversial enough to warrant a design change. Most other Pokemon with major controversies (Porygon, Wishcash) are only really controversial due to specific events in the anime, and even then their controversies never made it out of Japan.
As a special mention, Trubbish and Garbador seem to be the most controversial Pokemon within the hardcore fanbase, eliciting ill-warranted reactions of disgust or annoyance.

Ironically, the nigress that raised up a stink about Jynx was completely ignorant about the parts of japanese culture that inspired Jynx (Gal/ganguro subculture and the Yama-Uba).

It probably just has to do with Porygon's name being in the title of the episode. Better to just not associate with it at all and if it's never allowed in the Anime there's a 0% chance someone will says it's name.
