For some reason HMs need be able to be learnt by their pre evo too.
And weedle can't fly.

Fly is/was supposed to be for transportation, so I guess any Pokemon that could learn it would have to be large enough or strong enough to carry a human around (I'm sure there are some exceptions but that's the basic idea).

This is the other way around. Pokemon which can learn Fly are the ones who can use this move like in battle. Meaning they should be able to fly high into the sky. Insects don't do that so even though many bugs are flying types, only the ones who can learn Fly are Genesect and Volcarona - very special bugs, one is a jet, second god of the sun.

Sure, but the excuse is that they are not made for that type of flight.
Just like how Ostrich are not made for flight and yet they can learn it.

Flygon soars in the anime and is literally faster than Garchomp according to the Pokedex even though Garchomp's whole thing is that it's fast and aerodynamic
