Having just one legendary doesn't make much sense for some of them, for some it makes sense that they might had other equals in ancient times, I think it's more on the lines of science never being able to study them or they being too unique for anyone to be able to figure it out.

It isn't. The anime doesn't give a shit about accurately adapting the characters, setting, events, or even timeframe of the games, and the way things like moves and abilties work get changed all the time for narrative convenance. The anime writers don't give a shit about the way things in the Pokemon world work and build off that, they just care about making a by-the-numbers kids show to advertise the games and merch. So no, nothing the anime does can be taken as reference for how game universe mechanics or lore.
