How does game code classify them? Is Deoxys still a Mythical since it has become catchable in-game?

Aye, it's accurate. The only iffy thing on this list is Deoxys but its status is confusing. Back in 2016, all gen 1-5 mythicals were being distributed but Deoxys wasn't on the list. It may be because it was available in the wild in ORAS so there was no point in distributing it.

What you did is alright, imo. Deoxys doesn't seem like it will be available in the wild like other legendaries after ORAS.

Mythicals aren't officially considered Legendary any more - they've been pushed as separate categories (with varying degrees of clarity) since Generation V and it's not supposed to be a subset. The most explicit example that jumps to mind is when ORAS were coming out - the Mirage Spot advertisements said that between XY and ORAS, every single Legendary Pokémon could be caught in-game, but every Mythical except Deoxys was excluded as usual, confirming that they weren't a part of the set described in the advertisements.
That said, everyone will understand if you call a Mythical Pokémon "Legendary" and it's kind of unlikely that anyone will care, so don't worry too much - I only bother to clarify since you ASKED if this is right and I don't think it's worth correcting if you get it wrong in casual conversation/when it's not the main point.
To add to the Zygarde discussion, 10% isn't considered sub-Legendary because the group originated as a way to refer to which ones you can use in postgame battle facilities (assuming standard banlists). 10% is banned just like every other form, so it would just be needlessly confusing and wrong to try to differentiate it from the other forms as a sub-Legendary.

Yes, I've asked about strict definitions of these categories. There are a few things that I wanted to know, such as:

Are Mythical Pokemon legendary?
Are Ultra Beasts legendary?
What's the status of Deoxys? (apparently still mythical but what is a mythical then)
What about Pokemon banned in facilities and unrequired Pokedex completion?

If we want to put the Legends in boxes using the game's code there are only 3 categories. Legendaries, Sub-Legendaries and Mythicals. each pokemon can only be in one box. Ultrabeast is a sub distinction distinction like trio or duo. The over-encompassing category even though it exists doesn't really have a name other than Legendary again or the "Legendary, Sub-legendary & Mythicals" Category.

Yes, it gets a "Fateful Encounter" tag set upon catching it, without this it's not allowed into Bank (like how Darkrai or Shaymin from the void glitch won't be let through from Gen V as THEY didn't get a "Fateful Encounter" tag set on them when caught in the void, unlike those caught using the distro'ed items.).

Yes. The Deoxys you catch in ORAS is listed as a fateful encounter. Crack open your 3ds and see for yourself.

Honestly, I never think about whether something is "sublegendary" or not, just whether the Battle Whatever will allow it.

I've always considered Ultra Things and Mythicals to be Legendaries. Nebby, Starcoon, and Type: Balk, and especially Adorable Purple Turnermon, maybe not as much.
