Lysandre because he is the only one who turned from an altruist into a villain in a convincing manner. His design alone was interesting to me but the thing that really made me like him was his speech to the player in Team Flare's HQ. He draws logical conclusions and if not for the obligatory "use legendary Pokemon to destroy/change the planet/humanity" subplot he would be in the right.
My thoughts about others:
Giovanni is a barely a character. Just a generic mob boss you destroy on your way. Some people like this fact since it isn't intrusive but for me it's weak.
Both Archie and Maxie, despite their character development in the remakes, are retarded. There is clear evidence that there is still a lot of land to urbanize in Pokemon World so Maxie's plan is unnecessary. Archie is even worse since his original plan would hurt both Pokemon and people. They are likeable characters but retarded villains.
Cyrus is great for several reasons. He is intelligent and competent as shown by the way he manipulates his grunts. He is quite eccentric due to his behaviour. His plan is completely bonkers (using Pokegods to vanish the universe) but it almost succeeded.
Ghetsis gets shit done but his goal is painfully generic. I personally hate him for being pure fucking evil to the point of brainwashing a kid for years and lashing out at him.
Guzma is hardly a villain but it makes him likeable.
Lusamine is fucking retarded because her whole motivation is being crazy.
