I'd imagine the games first - or at least their theme. Making the mascots earlier would give you more freedom but you'd likely have to change them up to fit the theme of the games and that seems like more hassle than it would be to just design them around the games in the first place. At the very least, I doubt Xerneas and Yveltal came before the idea for XY seeing as the letters are closely incorporated into the designs.
