It was usually Team Rocket and/or grunt dialog that was a point of reference for where in the timeline things were supposed to have occurred, e.g. the Rocket Grunt in BW tells you that he's the last grunt you fight in Kanto in GS, so Team Rocket is a point of reference for Gen I -> Gen II -> Gen V.
Recurring characters are also a point of reference, such as Cynthia, Caitlin, Grimsley, etc.
The Pokemon World Tournament in BW2 causes some problems, because they forgot to age some of the characters. You can handwave that as either a mistake or non-canon DLC.
XY did a soft reboot on the timeline by telling you the Mega Stone universe is not the same as the one up to that point, but they fucked that up again – whenever ORAS is supposed to occur, either before, or after XY, there's a bunch of plotholes/inconsistencies I don't exactly remember, but it's essentially wrong either way. So the Mega Stone timeline was fucked up pretty early on.
By the time you get to SM, they forgot to age the ORAS characters the way they did the FRLG characters, so it's fucked there too.
We know the intention was for XY, ORAS, and SM/USUM to be in the same timeline and the same universe, but GF so royally fucked it up that the Ultra Space was probably introduced as an excuse to get out of it. XY+ORAS meant for there to be two timelines, but now there are infinity.
