Really want to start a johto game again but this time with a cyndaquill.

Cyndaquil gets ugly as fuck when it evolves anyway, so you're making the right choice.
If you really want a change of pace, ditch your starter for the first Pokemon you see after you get Pokeballs, and make that your primary Pokemon.

If you're playing Gold/Silver (maybe Crystal? idk) you can use the cloning glitch to use both. Save before you pick your starter, perform the cloning glitch once you get Pokeballs, reset and then pick the other.
