I think it's part of the same reason why people thought Rock was immune to Electric - the only ones fought most of the time were Geodude, Graveler, and Onix, all Ground types. While the fossils are in fact weak to Electric, only Lance's Aerodactyl is ever fought, and few people would have used the other two considering they're both Water type and you need Surf to get them to begin with. Plus, you'd probably be using said Water type against Aerodactyl anyway and not necessarily think to use an Electric type.
Another thing I didn't know until fairly recently was that Fire didn't even resist Ice until gen 2.
