1. Hussie started paying too much attention to the fans. He did more pandering and more baiting than before, to the point where it became a detriment to the story. He just spent too much time fucking with them or making fanservice.
2. The video game Kickstarter and the work associated with it made it so there had to be long hiatuses on the series, and less of Hussie's general brainspace was dedicated to Homestuck. This dragged out everything to the point where even fans were finding it hard to care anymore. Hussie didn't seem to have his heart in it by the end. He was burnt out.
3. The big plot twist with the retcon thing left a bad taste in plenty of people's mouths, making the victory in the end feel less earned. Also, due to the hiatuses, so much time was spent in this pre-retcon timeline that it made it all worse
4. There was no need to add more characters such as the other set of Trolls, and so much time was spent demystifying the whole Lord English thing and the lore of Homestuck in general.
5. Most of the characters got totally derailed in the pre-retcon timeline, then we got very little time with them not-derailed post-retcon. Also most of the characters people liked got less time to shine or their story arcs had already concluded and they had nothing left to do.
6. There was less 'fun' in general. Part of this was due to the story becoming relentlessly dour and negative, and part of this was less jokes in general and the derailment of characters.
Personally, I blame the Kickstarter and Hussie getting burnt out.
