I always saw Steel and "diamonds" representing the rigid flow of time...a diamond is unchanging after it becomes one and steel gives off the same "rigid/unchanging" theme as well as the whole clockwork/mechanical vibe
Water on the other hand and by association pearls...represent the vast unknown of the deep sea....they're mysterious and endless, much like space.
That was just how I saw it anyway. Dialga looks like a rigid construct that doesn't change regardless of time and Palkia looks...alien, ie...from space.
