They've literally never retconned any game or gen out of the current understanding of the timeline. Even when mega's were introduced, there was a clear continuity between the games, with a Dev posting the timeline. The numerous references to the events of Gen 1-5 in Gen 6 and 7 should be enough for people to understand that those games still happen in the "Mega" timeline, even if we didn't see Mega's in them.
Just think of it like Origins. Red goes through his entire adventure not seeing or knowing about Mega's, despite them being revealed to exist at the end of that series. That's what happened to the Gen 2-5 characters too. They weren't in a region with a prominence of megastones from meteorites or whatever, so they never encountered them.
Games like Ruby/Sapphire, Emerald, and OR/AS are all basically interchangeable in the timeline. Regardless of which version you're playing, they run parallel to Gen 1, and are followed by Gen 2 and 4 games.
The only reason people are confused about this is because for the sake of horrendously executed fanservice, the Delta Episode tried to make a bigger distinction between R/S/E and OR/AS for the sake of a shitty backstory exposition, and now all of the community is convinced that Gen 1-5 can't be canon to the current timeline anymore, which is fucktarded and wrong.
