My Diamond, Platinum, and HG are all played well beyond the 999:59 the timer allows and I've played Pearl and SS several times.
Not once has anything ever gone missing and I'd know because I keep everything very organized even on what I consider to be throwaway playthroughs like nuzlockes.
All of my Gen 4 and 5 competitive and RNG abuse allowing Pokémon are still sitting just fine on their games, even half a decade later. If something were going to disappear, it's had plenty of time be it played time or not.
