Mandatory gift pokemon like the Mega Lucario in XY would be perfectly acceptable if fights were designed with these pokemon in mind. Pokemon's biggest double-edged sword is its complete freedom over your party, as it's very hard to completely finetune challenges; if fights were designed with a preset team in mind, this would help the games obtain an actual difficulty curve (note: not equivalent to level curve).
Pokemon should put a lot more effort into its multiplayer. A Pokemon MMO is a fucking meme, of course, but Pokemon's original design philosophy put a high emphasis on player interaction, but we haven't seen any true innovation in this field since the Entralink (which was great and should be brought back), and said lack of innovation has caused multiplayer to devolve into anonymous online trades and random battles, which have next to no human interaction.
