You don't battle every master, some have other requirements. The Mewtwo and Mew ones only want to see a high-level version of each Pokemon.

That still doesnt make sense, If theres only one Mewtwo in this universe, and if it's a legendary Pokemon, why does he specifically want a high leveled one? Ans even if you just need to show Mew, doesn't that mean Red is still behind the paywall?

There's that NPC in SM/USUM that gets a Mewtwo from Wonder Trade, then you can go get your own in USUM. Trevor also comments that he caught a Mewtwo "too" when you show him your one in XY. I know that doesn't explain how several exist, but it's a recurring joke now.
