They've already said they're taking certain aspects of LGPE and putting them into the main game but that they're two very different entities. I feel that's a good indication that they're aiming for the integration and not separation.
Call me naive but I'm very optimistic for the next game. After seeing Detective Pikachu I get the feeling they're trying to rebrand Pokemon, in a way, and I think that'll carry over into the next gen. That, coupled with the fact that they've had HD models of every Pokemon since XY leads me to believe this game has been in development for quite some time. They're moving into home consoles now, and while I know TPC has a pretty shit track record with innovating, I think they know what's at stake if they fuck this up
